Nick Fury is the connective tissue of the whole thing, and the films are honest that this is a job rather than a virtue. He recruits, he withholds, he shows up uninvited, and every relationship he has is partly operational.
His origin is not a tragedy. In 1995 he is a mid-level agent doing paperwork when an alien war lands on his desk, and by the end of that week he has met somebody who can fly through a spaceship and has decided the planet needs more of them. The Initiative is named after her call sign, which he chooses while she is still in the room.
He is also the character the story is most willing to make wrong. Project Insight is his. So is the assumption that the agency he built could not have been hollowed out from the inside, and it takes the Winter Soldier putting him through a wall to prove otherwise.
